While it wasn't made clear, Star Trek: Discovery's finale hints that Commander Rayner remained aboard the USS Discovery as First Officer and Lt. Tilly returned to her teaching post at Starfleet Academy. Presumably, the rest of the USS Discovery's crew reported to their starship for their new mission after Saru and T'Rina were wed.
