The Frasier reboot was poised to make a significant Cheers plot hole, but it effectively solves any inconsistency issues in its very first episode.

In his fourth act, Kelsey Grammer's Frasier returns to Boston for new adventures. This marks his New England comeback three decades after he left the city for his hometown of Seattle. Much has changed since Frasier was last in Beantown, and as with his previous move, resettling means rebuilding his social circle.
Despite living on opposite ends of the country, Frasier and Lilith's only child has long been an established character in the Cheers/Frasier franchise. Considering the Seattle-based series' focus on Frasier's family ties, not to mention Freddy living in Boston, it makes sense that his relationship with his only son is at the center of its storytelling. Alan, on the other hand, is an entirely new character.
Admittedly, there are ways to explain Alan's Cheers' absence even if he also went to Harvard. Since it had already been several years since he graduated from college when Frasier was introduced in Cheers, it was possible that they simply drifted apart. This would effectively justify Frasier never bringing his college pal to his favorite watering hole or not inviting him to some of his biggest personal milestones.
Without the rest of the original Frasier cast, the reboot needed to build a new ensemble that would service Frasier's new story. Exploring his friendship with Alan is a great way to do that, as evidenced by their fun dynamic in the pilot. It also doesn't hurt that the character is played by a comedy genius like Lyndhurst.
