Compared to other movie superspies Jason Bourne racked up a small bodycount, and avoided killing as a rule - he's broken that vow many times though.
Jason Bourne may have a rule against killing - but he's had to break it a few times. The evolution of the spy movie during the 2000s can be largely traced back to the success of The Bourne Identity. Instead of the over-the-top gadgets and action sequences of something like Die Another Day, The Bourne Identity took a grounded, real-world approach to the genre.
Bourne eventually gains the upper hand in the bout and ends up strangling Jarda to death. The Bourne Supremacy makes it clear that Bourne had no interest in killing Jarda, and was forced to do so as the former Treadstone would have killed him otherwise. To emphasize this, Bourne looks disturbed by his actions after Jarda has died.
Bourne exits the car and plans to shoot Kirill, but upon seeing the dying man in the driver's seat, lowers his gun and walks away. The Bourne Supremacy appeared to offer some wiggle room involving the fate of Urban's assassin, possibly in case they wanted to bring him back for a sequel.
This Bourne Ultimatum fight might just be the title character's hardest in the series and one where he makes good use of a book as a weapon. Just like with Jarda, Bouksani won't back down, so Bourne has to strangle him. Again, he takes no satisfaction from the fight and appears disgusted that he had to break his vow to Marie once more. The fact this is Bourne's sole killing in The Bourne Ultimatum only helps it feel weightier.
